Indeed, I suspect it will eventually be revealed that the navy was originally a totally separate organization from the world government that became co-opted by it, and forced to serve the world nobles in some capacity. This would also explain why the navy has this very palpable tension within its ranks between
true justice (what the institution probably originally believed in) and
absolute justice (which is all about following the corrupt world government's will, and presumably came after the 'takeover' I'm hypothesizing).
The narrative has spent too much time establishing that many navy members are good, and are genuinely dedicated to protecting others, to ultimately declare that the whole institution is corrupt. Indeed, we even have a character who specifically represents a hopeful and just future for the navy:
koby.
There's also a lot of compartmentalization of information going on: this chapter shows that a lot of the lower ranks of the navy don't really know the extent of the world nobles' atrocities. We also know that nobody knows about
imu, and that royals and local leaders of the world seem content on their islands as long as they're left alone and allowed to have some influence at the levelly every few years. If I'm not mistaken, during
egghead, it was even revealed that the
gorosei themselves are considered a mere rumor by some low-ranked marines, and they seem to be secretive enough that the world at large hasn't noticed that the same handful of guys has been running the world government for hundreds of years.
